Sounds like you're pumping too many watts into the amp. How much input can it handle? You may need RCA in adapters.

If it has RCA-ins  it has a standard amount. I think the inputs are rather low for RCAs. Like 50 Watt total? (That's just a guess though).

If the amp has RCA ins and your CD player has regular outs you'll need RCA converters to change it to RCA output or at high power it'll clip. Also speaker phasing is important.

It sounds to me like your amp is killing your battery's reserve.  You should definitely look into getting a cap for that system.  I would suggest 1 farad for every 1000 amps of power.  So you would probably want a 1.5 or a 2 farad cap.  You should be able to pick one up for $75-$150.  It keeps 12+ volts in reserve and keeps the amp from running short on power.  If you were overloading the amp, it would blow a fuse and wouldn't cut in and out.  I think you're overloading the vehicle electronics.  If you used a standard wiring kit, you should be running only 50x4 max to the amp.

Just my .o2
