FIrst of all many 351W's had the C-4. The transplant idea sounds like an unnecessary headache. Besides - your overdrive saves gas. If the trans. is having problems I'd take it back to the place that screwed it up and have them pay to fix it. Conversion could cost the price of the trans., driveshaft (to match), seals, and fluid. Plus you might end up with a worn C-6 - then you'd be back to square one unless you can overhaul them on your own. Plus the wiring might be different. If you aren't happy with that places work you should save some money and get a remanufactured E4OD with a warranty and slip it in - no fuss, no mess or maybe just a cheap low miles unit from a local salvage yard. All in all it's really up to you (but you're right in thinking a good C6 would last longer).
