Odd, I came here because I have this exact same problem on my 93 and was looking for advice on how to fix it, so far i have cut out the security box and now just need to figure out how to wire it back up to stock. I will probably just match up the colors, So far i know the white ones are ignition so i will probably connect them. However i was not sure if i have to reconnect the other wires or not. I figure I probably will because my lights and other things might not work.

It wont let me edit my above post. The alarm side of the harness is white wires going into the red/green wires on the ford side for the ignition.

All i had to do was cut out the box and reconnect the red/green wires which are the ignition wires, and my alarm was permanantly removed and now the explorer runs. So if you havent figured out how yet thats all i did.
