trailer brake controller

i'm a little intimidated by the malicious #@%&*# smart junction box on my 2006 escape does anyone know if it is safe to hook-up a prodigy brake control unit without angering the #@&*# thing. i'm worried that the power draw for the brake controller from the brake switch will be seen as a short by the sjb. any experience out there ? 2005 & 2006 only.
