Unhappy Electrical Problem

Disconnected and removed a battery from a 2005 focus to charge it (weather too rotten to try charging in the car). When I reinstalled the battery, the factory tamper alarm goes off (horn sounds and head lights show), but will not turn off using the unlocker (4 button-lock, unlock, red button, blue button). Car key not helpful. Any ideas what causes this?? What will fix? The car is a 2005 Focus ZX4 SE 2.0 engine. The battery was low enough it took all night to charge.

Default Electrrical Problem

The battery checked with a dead short internally. Car starts after replace, but charging system not woking.

If it were to be jumped reverse polarity, or a dead short of any kind, Id check the fuse in the BJB #10

that fuse is good. passes continuity test also-ckd multimeeter

Reinstalled the fuse and problem went away (battery icon on dash went out).
