Default Brake pedal going to floor

Hey there. I've got a 2012 Ford Edge Limited 3.5L. I had an issue first with the brake pedal getting hard. After some investigation, I found out that my vehicle came from the Kingston, ON plant and was eligible for a brake booster replacement due to it being defective That was great for a year.

This fall my brake pedal just started going right to the floor. I took it to the dealer for them to investigate and do a diagnostic for me. After $400 worth of diagnostic and ABS bleed costs, they could not fix it but thought it might be the master cylinder. Being handy, I took the vehicle home, disconnect the brake lines from the master and plugged it with a couple of brass bolts. The master cylinder held full pedal pressure and was fine. This lead me to suspect the HCU for the ABS. I found one at a wrecker for $125 and replaced it. After bleeding all the brakes, the pedal is back up and the brakes work great! However, I've not got my ABS light on, traction control light on and the "Advance Trac Service" warning coming up.

My OBD2 doesn't show any codes and I've connected all wiring back as I took them apart. Does the ABS module need to be flashed? Would a PCM drain fix the issue? I'm not sure if anyone else has come across this, but I don't feel like taking it back to the dealer for another $200 diagnostic charge for something that may be a simple fix. Thanks in advance.
