Default F-250 4x4 rear drive line problem

Hi! I have an F-250, 1998, that was making a clunking noise in the rear when we got it. I replaced the bushing and seal in the rear output shaft of the t-case, but cannot get the driveline to go all the way in. Is there a trick to this? The rear driveline has 2 spaces directly opposing each other where it looks like a spline was skipped. Does this have to be lined up with the rear tailshaft output in a certain way? Thanks
