Default Runs rough ("puffs" out of exhaust)

My 96' 4.0 seems to runsomewhat roughand puffs some out of the exhaust. It seems to tick or click SOMETIMESwhen it is just idleing. This goes away with any raise in the RPM. It has made this noise for a few months now, so I doubt wether it's anything too serious. I changed my plugs and wires not too long ago. I use fuel injector cleaner regularly. My valve cover gaskets do leak and I am planning on changing them as well as my intake gasket. I am also planning on changing my fuel filter soon as that hasn't been done since I've had it.(year and a half). Could this poor idle be linked to the leaking valve covers or intake causing vacuum issues? Thank you for any assistance offered!!!

You may want to check your EGR stuff. I've had a lot of problems with my 96 4.0 liter with EGR valves and electrical components. I've replaced them all and the last thing I can think of is to clean my intake. Other than that I'm not sure what to do. My check engine light stays on all the time (had it checked by a ford dealer ship and they all say it's egr related, but I've replaced it all!)

Mine likes to spit out condensation out the tail pipe. Does yours do that?
