Starting 1998 Lincoln Towncar

Default Starting 1998 Lincoln Towncar

We have replaced the motor in a 1998 Lincoln Towncar with the motor from a 2000 Lincoln. After completing the replacement we went to start the vehicle but it would not turn over. The engine is a 4.6 V8, we replaced both motor and transmission together. Power is going to all the dash and other assessories but not to the starter. We have tried jumping it across the solonoid on the starter and engine will run this way. We are wondering if there is some type of theft protection on these vehicles that will not let it turnover or do we have something else wrong with the system?
Any help would be appreciated, kinda frustrating.
Follow up to problems with Lincoln. Started vehicle by jumpering solonoid and found O/D Off light flashing on dash, not sure if this has anything to do with it but also get a P0708 errror code saying "Trans Range Sensor A Circuit High"

Found problem, difference in the wiring harness from the 1998 to 2000 Lincoln. One uses a starter relay and the other has two different type relays.

Kas what did you do switch the harness? Did you solve the problem? We are having similar problem on a motor and tranny swap from a 02 towncar to a 98 towncar. Any insite would be helpful.

Found same problem doing a 99 PI swap into a 99 Town Car. Have to use original engine harness, as the air conditioner runs into the starter solenoid.
