Default Goofed up good this time!!!

2006 Lincoln Mark LT... battery went out, so with no one around to jump start me I figured I would just take the battery off of my old mustang(1967 convertable) since I do not drive it daily and switch them out long enough to go get new battery for the Lincoln. Not such a great idea!!! As soon as I connected the positive wire I noticed a noise and then noticed smoke coming from the wires heading to the altenator!! Immediately disconnected the wire and removed battery from truck realizing: NOT A GREAT IDEA!!! so... got neighbor to jump start me and got new battery from Interstate. Here be the problem: Radio no longer works. I figured, well probably blew a fuse. So checked it, no luck... still good... so figured well probably burnt up one of the fuseable links coming off of the battery where I noticed the smoke. Checked those, no luck both show have power on both sides.... hmmmm... so now what??? anyone have any ideas??? Getting lots of quite time when I drive now!!

I believe that there are 2 fuses for the radio. Did you check both of them?
