There are scan tools that can help narrow down the area, time, and conditions that are producing the problem. It would be a good move to have the codes and conditions taking place read and disclosed when the misfires occur.
There is always the opportunity to go replacing parts with the shotgun approach, if you have unlimited funds, although not recommended.

Does your scan tool provide mode 6 info? If so, that should tell you which cyls are misfiring and how much. At this point possibles could be cam problems with variable valve timing,coil problems, oil problems affecting cam timing, maybe even spark plug problems. Sometimes even a bad alternator can throw spikes into the system and the computer(PCM) doesn't like that.
