2009 Focus Manual no clunk when shifting
I went to put it in gear when the light turned green only to hear a noise and the engine rev, playing with it, 2nd gear got the car to go, and 4th is as high as i can shift, so I lost 1st gear, 3rd gear and 5th, but even shifting into 2nd or 4th, theres no "clunk" so to speak, no feel of it engaging, i did check the cables at the shifter and the transmission, what else could cause it?

Could you look at the sticker on the door and provide the trans code that is on that sticker?
I suspect your vehicle has a dual clutch trans and if that is correct ,it would explain the loss of certain gears.
As raski suggested, , there is more here than you might be equipped to handle and at least see what a trans shop might charge to correct the problem.
Be sitting down when you get the estimate.
You might also check with Ford, if it is the dual clutch trans ,they might eat some of the cost, they knew there were problems with that trans.

My car skips gears when on motion especially when it has gone for some distance and it becomes hot. When this happens and you accelerate, it behaves as if its on neutral when ideally its on drive. The motherboard was changed, oil replaced but still persists.

Because the trans fluid gets overheated it results in problems.
How long ago was the fluid replaced? Critical to be replaced often.
If changing the fluid doesn't help, you will need to have a trans shop give you an estimate..
