Default TCM on 2012 Ford Focus.

If I get a new TCM and new clutch actuators A & b will I need to reprogram the transmission? If so will a dealership do it even with it being a water/flood damage car?

Yes they will need to be programmed to the VIN and driven in a specific way to train them.
Not sure why a vehicle being water damaged would cause repairs not to be done unless the vehicle now has a multitude of other issues that should be fixed first.

It a car I bought at a Copart auction. Looks like the water only got up half way on the top plug of the TCM. Drained the Motor oil and transmission fluid in both and replaced. Replaced the clutch actuators, Did the transmission reset, car would go in R,N,D,L just seemed like it was skipping gears. Then when I parked it it did the transmission failure, wouldn’t go into reverse but would still go into D,L. From what I’ve researched the TCM is what was needing to be replaced. I put it on but now the car won’t ever recognize it won’t go into any gear.

You should start with getting it to a dealer whom will complete the programming and calibration test driving.
