Ford F350 2002 won't turn off when key is removed
the batteries seem like they are fighting each other and the batteries will die after the truck Is running for about an half hour before it dies
they spark really bad when I connect them. I just replaced the starter motor, alternator, selinoud starter relay , checked all the fuses, and replaced a few fuses. I replaced both batteries at the same time.
Sounds like you have some bad grounds. Are your battery terminals clean? The main ground (from passenger battery) on the block, down by the LPOP regulator in good shape? Drivers side ground to the block ok? Frounds to the engine well side panel (passenger and drivers side both)?

Usually, when we attempt to connect battery cables to the battery , we should get NO SPARKS.
If we do, something is on in the vehicle OR a circuit that is supposed to supply power to something and be insulated from any ground is making contact with a ground.
If you didn't have the problem before replacing the starter, alternator and starter relay, there could be a few reasons for getting sparks when attempting to connect the batteries.
What I would do first is recheck all my work and look for any connections that I tightened that could have moved close to a possible ground.
If you can't see anything , remove the hot lead from the alt and starter , keep them insulated and see if you still have the spark problem when attempting to connect the battery neg cable. This way you remove 2 possibilities. If you still have the problem I would look closely at the cables for possible cutting through contacting ground where they are situated..
This should be pretty easy to pin down using the process of elimination , eliminating the circuits one at a time.

If any fused circuit i involved it should cause the fuse to blow.
