Default Frustrated Ford owner

Hi folks, looking for some helpful answers...I own a 2003 Ford F250 SuperDuty with a 5.4L gas engine. Truck has 141,293 original miles on it, but the engine was replaced at 109,000. So the engine has just a little over 30,000 miles on it to date. Everything else is original but well maintained and serviced. For the past few months I've been coping with what feels like an engine misfire. Originally i couldn't get any codes off of it. A friend with a computer hooked up to it.... results are fuel pressure is spot on, injectors firing correctly, coils all firing correctly...... went ahead and changed the spark plugs. No change , still feels like it's missing. Then it started dying sitting at the stop lights. When I start it back up the check engine light will come on and the Overdrive light on the shifter flashes on and off. The codes it shows are P0325, P0720, P0722. Transmission was serviced by myself at 110,000 right after the engine work was done. Fluid is correct level and super clean!! I'm so lost right now and the MISS or "DETONATION" is really driving me nuts. And yes the first code is for Knock Sensor, I did replace it already since it was one of the original sensors swapped over from the original motor.......HELP!!

Can we ask who performed the engine replacement ?
There are some questions that might need some answers and it would help if we knew some of the answers.
Where did the engine come from ?

The engine swap was performed by myself and my oldest son. The engine was a rebuilt longblock purchased directly through our local Ford dealership. The engine swap was done 6 years ago. I am a truck driver and it is parked through the week alot while im on the road so it hasn't had the mileage racked up on it like you would normally see.

The last 2 codes relate to the output speed sensor on the trans. Suggest you check all the wiring going to and from the trans.
Check the plugs for a pin that might have been pushed out and driving finished the job..

Can we get a little more info ?
Was the feeling of a misfire present before the engine swap?
That brings up another question, why was the engine swapped ?

The tests that were done, was it with a scan tool that provided misfire counts? Did it show that?
Many times a coil will pass all the tests, and yet misfire, but not all the time.
Will the misfire occur when engine running and vehicle is not moving ?

Hanky, the truck was my father's before he passed away. My sister borrowed it for a week to move, never bothered to check to fluids. Brought it back to my Dad with a lower end knock. The new engine was purchased directly from a local Ford dealership. The swap was done 6 years ago. He mostly drove a company truck and I work locally to home, thus the low mileage on the new engine and the truck itself. It has been my daily drive for almost 5 years since I got it. The truck is immaculate. Well maintained and diligently serviced since I got it 5 years ago. Hence the frustration as to why I can't figure out what is going on with it right now.
Wouldn't the tach or the speedo bounce off the speed sensor was actual having issues? I'm wondering if my transmission is not on the verge of going out. Cuz the miss does actually feel like the transmission disengaging and engaging. it does it at all different speeds. If I put it neutral at a stop light it does not die, but if in gear it will surge then sputter and die, but start right back up just fine. Also when I take off from a stop after, everything is up to operating temperature, the whole truck shudders like the transmission is trying to grab gear.
I'm just lost on this deall. its still my daily driver and I don't have a spare vehicle sitting around to drive to work.......

I can also smell gas between the cab and bed when I fill up!!!!
