Default battery light-hot a/c

Hey folks, I could use a little help.
I started my 2002 f350 7.3diesel the other day and the battery light came on and the a/c quit blowing cold air. I recently(3 months ago) replaced both batteries and installed a high end alternator. I took my truck to a local auto zone and they said both batteries were fine and the alternator was properly charging them.The truck cranks over fine and all other electrical components function properly.The guy from auto zone told me there was probably a short somewhere and to start tracing wires to look for chafing.I told him there must be 3 miles of wire under the hood and he said "I know, good luck". Any help at all would be greatly appreciated.( the truck has 98,000 miles, 6speed manual, 4wd w/manual hubs)
